I don't think it is more organised. Only stretched out, and more confusing. Nobody has heard of two leagues running parallely in a country. AFC did not solve PP's problem, and PP cannot solve his. In the process, we are doomed for eternity.
As the leagues get nearer, confusions will increase, and during the legues these confusions will become more interesting to follow than the leagues themselves.
According to goal.com, MB and EB had the resources to pay ISL fee but didnt pay on matters of princlple. Many of the ISL clubs have agreed to pay the ISL fee on principle, however , many of them have not paid the franchisee fee for ISL-3 till date. Will the clubs be kicked out of the league by IMG-R.

The real reason Kolkata Big 2 didn't play ISL isn't money, principle, etc. It's the simple fact the club officials won't part with power. As much as we fans don't like the way our clubs are run, we won't definitely want them to be turned into a Reliance sweatshop.

Players play in only one club instead of the confused loans between I-league and ISL.
This is way better than the previous arrangement of ISL - I league - Fed cup schedule with the same players leading to burnouts.
